The skeleton ship battles are a ton of fun and having the freedom of fighting them whenever is really nice. Not only do you get the freedom, but when you are fighting them, it is by choice, not by RNG. If they get turned into a random encounter like the Megalodon, then everything special about them will go away.
Skeleton forts are some of the best things to do in the game. They are a ton of fun and you get something in return for completing them. Now, we have skeleton ships and they are very similar. And they are fun. But fighting the Megalodon or the Kraken just isn't fun.
Maybe the first few times you meet the Kraken or the Megalodon they are really interesting and you enjoy it, but after you have played the game for so long they have just become annoying. You never really want to see them and they just slow you down most of the time.
Skeleton ships would probably work even better than Skeleton forts. When you head to a fort, you know what you are getting yourself into. Some waves of skeletons and the types of skeleton vary with the wave. With Skeleton ships, however, there are 9 different cursed cannonballs, so each time you get in a battle, it will be a different challenge to face. You also don't know which type of skeleton you would face, unlike Skeleton forts where you get all of them. In general, I just think that turning the awesome skeleton ship battles into an annoying random encounter would be a terrible idea.
TL;DR – Skeleton Ships were an amazing idea and can be even more fun than a skeleton fort. Taking that away and making them a random encounter is a terrible idea.
